It was when they found out about the Jung Nanites, one of the people on the scout ship was being controlled by the Jung... i would have to go back and find out which one, but he died trying to help the Jung capture the scout ship i think...

Thank you! I know he had sabotaged Jessica's big brother's ship. Did he have access to their jump sub? It makes sense though that the nanites were to blame.

Yip, Guy on Scout ship, was the last person to be alone with the jump sub before they all got on board. We know that the nanites were involved, but I have no idea how they were triggered, or what level of detail/control they gave the jung. I assume that prior to the Battleship getting in range that guy have been programmed to initial minor or undiscovered sabotage on the Alliance. When the Battleship got in range it was active destruction

Jung nanites don't give the Jung direct "simon-says" control over the host. Instead, they simply cause the subject to do what the subject thinks is in the best interest of the Jung empire. In LT Scalotti's case, he was likely infected before the Jung invaded Earth the first time. He was activated during battle, when Jung ships were in close proximity. SOP for Jung ships is to transmit an activation signal in that situation, in the hopes of gaining an "inside man" that will give them an advantage during battle. As Scout 3's chief engineer, Scalotti was not only responsible for maintaining the ship, but also for ensuring that the jump sub she was hauling was also ready to go. His nanites caused him to sabotage the Jump sub, (without him being consciously aware of it) and to rig the Scout ship so that it could be captured by the Jung when the opportunity presented itself. And all the while, he thought he was doing his job.

Yeah that makes sense.

I also took it that the Jung Nanites aided in tracking people, monitoring their activities, spying, and providing minor health benefits.
